It is worth designing the tray so a count can be changed without new tooling where possible — a nine-recess tray with three positions blanked gives you a six from the same die, which matters at these quantities.

Will a dusted truffle mark the tray?
A little cocoa transfer is normal and largely invisible on a dark tray. On a white or pale tray it shows, which is an argument for specifying the tray color with the contents in mind.
How many truffles can a pillow box hold before it needs a different structure?
Around nine to twelve in a single layer. Beyond that the panel gets large enough that a flat lidded box presents the selection better.
Can truffles be packed in two layers?
Not comfortably in a pillow box — the curve makes the upper layer sit unevenly. A single layer is what this format does well.
